Фридрих женился на Фридерике фон Шлибен (28 февраля 1757 – 17 декабря 1827) 9 марта 1780 года в Кёнигсберге. At the time, the marriage was not looked upon favorably because the Schlieben family was not an ancient noble family. У Фридриха и Фридерики было трое детей:

Friedrich was succeeded as duke by his son, Friedrich Wilhelm, Duke of Schleswig-Holstein-Sonderburg-Gl?cksburg.

He is an ancestor to the modern-day British royal family, a direct male ancestor to Prince Charles, and Prince William of Wales, through his great-granddaughter Alexandra of Denmark to Elizabeth II.
